Last time I was in Spain (I’ve been a few times), they checked my passport when I traveled by ferry from Cueta to Algeciras and had no issue.

I am of the opinion that the people who have had trouble in Spain were all at the same airport (but I could be wrong as I don’t have all the details here in front of me).
